중소기업육성자금 이차보전금 지원사업은 중소기업이 협약은행을 통해 운전자금 융자를 받을 경우, 대출 금리의 일부를 성남시가 대신 부담해 주는 방식이다. 기업은 이자 부담을 낮춘 금리로 자금을 활용할 수 있어 경영 안정에 실질적인 도움을 받을 수 있다. 

이차보전율은 기업 유형에 따라 차등 적용된다. 일반기업은 2.3%, 우대기업은 2.5%, 재난피해기업은 3%의 이차보전을 지원받는다. 다만, 신청일 기준으로 기존 자금지원 한도액까지 대출을 받아 상환이 완료되지 않은 업체와 불건전업종, 사치향락업, 종합건설업, 부동산업 등은 지원 대상에서 제외된다.
